The Clone Wars - S3E12 - "Nightsisters"
17:00 - Ventress: "I can smell his [Count Dooku's] stench a parsec away." This is somewhat similar to what Leia says to Tarkin in A New Hope: "I recognized your foul stench when I was brought on board" [57:17].

The Clone Wars - S3E10 - "Heroes on Both Sides"
The title of this episode comes from a line in the opening crawl of Revenge of the Sith: "There are heroes on both sides."
5:12 - Padmé: "If only I could talk to Senator Bonteri."
Ashoka: "Who's he?"
Padmé: "He is a she. A senator in the Confederacy of Independent Systems."
This is the same sort of confusion that Obi-Wan and Anakin experience with Zam Wesell in Attack of the Clones. Anakin explains: "I think he is a she, and I think she's a changeling." [22:28].
5:44 - Ahsoka: "Well, Master Skywalker and I hold what we call 'aggressive negotiations' all the time." In Attack of the Clones, Anakin says to Padmé: "And when I got to them, we went into aggressive negotiations" [53:01], which he explains means "negotiations with a lightsaber." Padmé also uses the phrase later: "I call it aggressive negotiations" [1:54:08].
8:06 - Battle droid: "Move along, please. Move along." In A New Hope, a sandtrooper has a similar line when, prompted by Obi-Wan's influence through the Force, he directs Luke into Mos Eisley: "Move along. Move along." [43:51].
8:26 - Mina Bonteri (to Padmé): "Hello, old friend." She also calls her "my old friend" a bit later [12:25]. Perhaps coincidentally, this same phrase is applied to Obi-Wan in Attack of the Clones when Palpatine suggests him as protection for Padmé: "an old friend, like Master Kenobi" [6:34]. Count Dooku also uses the phrase when he calls Mace Windu "my old Jedi friend" [1:50:24] and just "old friend" [1:56:05]. In Revenge of the Sith Obi-Wan says, "Goodbye, old friend" to Anakin as he leaves for Utapau [51:13], and Yoda refers to Qui-Gon as "an old friend" [2:09:56]. In A New Hope, Leia uses the phrase sarcastically to refer to stormtroopers when she says that she and Luke "ran into some old friends" [1:31:33]; in The Empire Strikes Back Yoda says that through the Force, Luke will see "Old friends long gone" [1:17:05]; and in Return of the Jedi Luke says, "I have a promise to keep to an old friend" [37:37], and Han calls C-3PO "an old friend of mine" [1:11:53].
13:18 - Visually, the Separatist Parliament seems to have been inspired by the British House of Commons:
20:27 - Padmé (about Mas Amedda's claim that the Separatists offered peace negotiations as a tactic to get the Republic to lower its defenses): "No, that's not true." Luke has a similar line in The Empire Strikes Back when Vader tells him about his father: "That's not true. That's impossible." [1:51:21].

The Clone Wars - S3E9 - "Hunt for Ziro"
13:52 - Obi-Wan: "We must be cautious." He also says this (to Luke) in A New Hope [42:44].

The Clone Wars - S3E8 - "Evil Plans"
9:04 - C-3PO (to Cad Bane): "I don't know what you're talking about." Perhaps coincidentally, Leia also says this (to Vader) in A New Hope [7:56].
9:10 - C-3PO: "I am a protocol droid, human-cyborg relations." He uses the same phrase when he introduces himself to Padmé and to R2-D2 in The Phantom Menace ("I am C-3PO, human-cyborg relations" [39:03 and 39:26]), to Luke in A New Hope ("And I am C-3PO, human-cyborg relations" [20:25]), and to Lando in The Empire Strikes Back ("I am C-3PO, human-cyborg relations" [1:21:31]). He's about to say the same thing in Return of the Jedi, but EV-9D9 interrupts him, so he gets only as far as "I am C-3PO human-cy-" [11:21].
9:41 - C-3PO: "I am fluent in over six million forms of communication." He says almost the same thing in The Empire Strikes Back ("I am fluent in six million forms of communication" [18:38]) and twice in Return of the Jedi ("I am fluent in over six million forms of communication and can readily-" when he's interrupted by EV-9D9 [11:29] and "I am fluent in over six million forms of co-" when he's interrupted by Han Solo [1:11:10]).
14:17 - Cad Bane (to R2-D2, referring to C-3PO): "Your friend Goldenrod turned out to be a huge waste of my time." In The Empire Strikes Back, Han Solo also uses this moniker: "Hurry up, Goldenrod; you're gonna be a permanent resident!" [34:30].
15:24 - Padmé: "Where can 3PO be?" Luke has a similar line in A New Hope as he's trying to raise C-3PO on his comlink: "Where could he be?" [1:22:12 and 1:23:19, the second followed by "3PO!"]. C-3PO himself has a similar line a bit later in A New Hope: "Where could they be?" [1:29:33].
16:13 - C-3PO: "We'll be deactivated for sure." He has two similar lines near the beginning of A New Hope: "We'll be destroyed for sure!" (referring to himself and R2-D2) [2:50] and "You'll be deactivated for sure!" (referring just to R2) [6:39].

The Clone Wars - S3E7 - "Assassin"
5:47 - Yoda: "Always in motion is the future." He also says this in The Empire Strikes Back [1:17:54].
14:56: One of the citizens of Alderaan (far left) in the applauding crowd has clothing and a hair style that are apparently meant to be reminiscent of Leia's in A New Hope.
16:55 - Padmé: "And if you strike my voice down, know that a chorus of thousands shall rise up in its place." The first part of this resembles what Obi-Wan says to Vader in A New Hope: "If you strike me down, I shall become more powerful than you can possibly imagine" [1:30:48].
---
At 2:37, there's a very brief musical cue of Yoda's theme, and at 8:35, Leia's theme is heard, which Dave Filoni mentions in the episode featurette on the Star Wars website.

The Clone Wars - S3E6 - "The Academy"
5:32 - Cadet Lagos: "I have a bad feeling about this."
17:01 - Satine: "Ashoka, it's a trap." Admiral Ackbar says, "It's a trap!" in Return of the Jedi [1:35:03], and Leia says it twice in The Empire Strikes Back [1:39:50].
17:25 - Almec: "Set for stun." In A New Hope, one of the stormtroopers aboard the Tantive IV also says this [6:24], and in The Empire Strikes Back, it's part of Vader's instructions to Admiral Piett: "Prepare the boarding party, and set your weapons for stun" [1:57:09].

The Clone Wars - S3E4 - "Sphere of Influence"
13:21 - Greedo's dice have the same design as Watto's in The Phantom Menace [53:40]:
17:18 - Senator Chuchi: "Where's your sister?"
Che Amanwe: "I don't know; we were separated."
There's a similar exchange in Return of the Jedi where Han asks Luke, "Where's Leia?" and Luke explains that "We got separated" [1:02:15].

The Clone Wars - S3E3 - "Supply Lines"
4:49 - Jar Jar: "Meesa on a diplomatic mission." The phrase "diplomatic mission" occurs a couple times in A New Hope. Captain Antilles tells Vader that "We're on a diplomatic mission" [5.55], and later Leia tells him, "I'm a member of the Imperial Senate on a diplomatic mission to Alderaan" [7:58].

The Clone Wars - S3E2 - "ARC Troopers"
2:43 - Lama Su (after Obi-Wan explains that there may be a Separatist attack on Kamino): "But the Republic blockade is far too strong. They would not dare." In The Phantom Menace, Sio Bibble says the same thing after Qui-Gon tells Amidala that the Trade Federation will kill her if she stays on Naboo: "They wouldn't dare!" [23:36].
4:10 - General Grievous: "Commence attack!" Admiral Ackbar has a similar line in Return of the Jedi: "Commence attack on the Death Star's main reactor!" [1:54:46]
7:49 - Screenshots don't really do this justice, so I won't include them, but this shot of Obi-Wan riding an aiwha and emerging from beneath the ocean is very similar to a shot of a Kaminoan doing the same thing in Attack of the Clones [50:18].
14:31 - Battle droid (knocking on a door): "Open up!" This is similar to a situation in A New Hope where a stormtrooper knocks on the door of the room where C-3PO and R2-D2 are hiding and says, "Open up in there! Open up in there!" [1:17:57], just from the opposite perspective.

The Clone Wars - S3E1 - "Clone Cadets"
3:00 - El-Les: "CT-782 seems to follow his own path. He can't do it all alone." Leia uses this same phrase to describe Han in A New Hope: "He's got to follow his own path; no one can choose it for him" [1:42:47].
5:05 - Bric: "If you two would focus on fighting droids as much as you do fighting each other, you might stand a chance out there." Perhaps coincidentally, this bears some similarity to Obi-Wan's comment to Anakin in Attack of the Clones: "If you spent as much time practicing your saber techniques as you do your wit, you would rival Master Yoda as a swordsman" [16:30].
8:29 - Commander Colt: "Start the citadel challenge, version THX, variable 1138." This is a nod to the title of an-other George Lucas movie, THX 1138. The number 1138 occurs a number of times in Star Wars.
---
Bric's armor is similar to that of General Veers, Dengar, and the snowtroopers in The Empire Strikes Back (as is Moralo Eval's armor in S4E16 - "Friends and Enemies"):
